Kevin De Bruyne gave City the late lead after substitute, Phil Foden set the goal for the hitman.
Diego Simeone’s side played defensively to deny the Pep Guardiola’s men goal but the introduction of midfielder Phil Foden inspired City to break Atletico’s strong defense.
Goalkeeper Jan Oblak couldn’t stopped De Bruyne’s perfect shot from entering the net.
The Premier League champions will now head for Madrid for the second leg on 13 April.
Meanwhile, the other Tuesday’s Champions League quarter-final clash between Benfica and Liverpool ended 1-3 in favour of Liverpool. Goals from Ibrahima Konaté, Sadio Mané, and Luis Díaz, gave Liverpool a comfortable first leg away victory.
